We are developing a Nextflow for HPC training for Australia’s national supercomputers, NCI’s Gadi HPC and Pawsey’s Setonix HPC. The training will be delivered in 2025 by the Australian BioCommons and partners. We intend to develop a hands-on workshop providing attendees with practical skills in configuring, optimising, and troubleshooting Nextflow pipelines on HPC systems. It will cover essential HPC job scheduling concepts, best practices for resource allocation, and efficient software environment management. This workshop will be extensible to other HPC systems, but initially will focus on targeting PBSPro and SLURM schedulers.

A pipeline for processing Illumina DNA Methylation array datasets: 450k, EPIC and EPICv2

Goals

1. tidy up whatever has been written now and write custom containers for the whole pipeline (3 processes for now)
2. attach the Dockerfile to the pipeline itself (cellranger in scrnaseq cannot be run with conda so I think this pipeline could rely on containers only until we find a fix)
3. scripts rely on the directory access/path rather than the file access/paths (difficulty in fetching the directory itself from the test-data repo: perhaps add module for creating the CSV file with the input path as the scripts currently are expecting it and align with the requirements for proper -profile test setup.
4. tidy up the R scripts and parametrize hardcoded options
5. add a disclaimer that this will not run with conda
6. update docs
7. coordinate if the output of the pipeline generates same results using previously analyzed projects (align with @Ghada Nouairia)
8. remove FastQC module and remove MultiQC module or add custom QC plots with versions to the report
9. currently two tests are failing on GitHub actions related to pipeline logos, but these pass the nfcore tools repo.

Motivation

Differential analysis of DNA methylation can come from sequencing reads, but also from Illumina methylation array which are for detecting methylation intensity at certain pre-programmed sites. This pipeline is for the latter technique as there already is a nf-core project for the former (methylseq).

This project aims to continue the development of the nf-test plugin nft-tiff for .tiff-files.

Goals

1. Implement exact matching for .tiff files (content and metadata).
2. Implement partial matching for .tiff files (e.g. x % agreement).

Motivation

The need for nft-tiff arose during the development of nf-core/rangeland, a pipeline that analyses satellite imagery. As the first earth observation pipeline in nf-core with a stable release, no off-the-shelf nf-test plugin for checking common earth observation file formats was available. The development of nft-tiff started at a previous hackathon. For this hackathon, we would like to bring nft-tiff closer to a full release. The development of this plugin will benefit future earth observation pipelines in nf-core and Nextflow as it supports a common file format in the field.

Tagged Image File Format (TIFF) and GeoTIFF

TIFF is a file format for storing multi-channel raster images. An important extension to the TIFF format is GeoTIFF. GeoTIFF extends the format with a variety of metadata fields relevant for geoscientific analysis (such as nf-core/rangeland).

This project aims to close open PRs and issues of the nf-core/reportho pipeline to finalize release 1.1.0.

Goals

• Update custom report

We need to update the custom report to include the sequence-based merging step results (if run) and exclude alignment/phylogeny results. The code for this part is partially in a separate repo, so contact me before you work on this.

• Update MultiQC report

We need to make sure that the MultiQC report contains all required information and no more (i.e. no references to alignment or phylogeny).

• Update metro map

The workflow has changed since 1.0. We need to update the metro map to reflect that.

• Verify documentation

We need to verify that all documentation files are up to date. I have already made some changes, but there might be something missing.

• Finally, submit for review

Note

I will not be available on Monday (March 24). Feel free to work on your forks and submit PRs during that day. I will review all changes on Tuesday morning (CET).

Project aim

We will work on nf-core/sammyseq, designed for the analysis of a brand-new NGS application to analyze the chromatin state. We want complete it by adding a new functionality: a Hi-C-like analysis of compartments, expand and improve the alignment / preprocessing part and update documentation accordingly. Any suggestions about documentation, code readability, usability and user-friendliness is warmly welcome. Open to contributors of all experience levels, tasks for beginners will be labeled “good first issue”.

• Add compartment analysis subworkflow and components
• Add bwa-mem alignment
• Update the schema figure (metro map) to accurately represent the current analysis workflow

This project will work on adding a module to filter out genomic contaminants to the nf-core/sarek pipeline. This would be analogous to what is currently implemented in the nf-core/rnaseq pipeline with BBSplit. We will focus on implementing xengsort to do this. The steps here would be:

• finishing off the xengsort module
• making a subworkflow to run xengsort
• integrating this subworkflow into sarek

All skill levels welcome.

This project aims to enhance the nf-core/scdownstream pipeline for downstream scRNA-seq analysis. By expanding the range of available tools, we will improve its functionality, fostering broader adoption and making the pipeline more up-to-date and appealing to the scientific community.

Goals

• Expanding the range of doublet detection tools to include better-performing tools, particularly scDblFinder.

  • For people who have experience with scRNA-seq QC in Python or R
  • Based on benchmark comparisons, scDblFinder generally outperforms the currently listed tools.

• Expanding the range of cell type annotation tools to include other species currently not accounted for, particularly mice.

  • For people who have experience with mouse or other model organism’s scRNA-seq data analysis
  • Datasets like Tabula Muris (Senis) will be explored for support integration.

• Improving documentation and user support to promote broader adoption.

  • For first-time contributors interested in making the pipeline more accessible!

nf-core/seqinspector aims to be a pipeline for initial quality control of sequencing data. Input is either FASTQ files or a run folder, and output is planned to be a global MultiQC report and, if wished, MultiQC files of groups that are defined in the sample sheet. By joining this group you can

1. Start with implementation of long read methods (advanced level, we have only limited experience in the group, so help would be more than appreciated!).
2. Work on display of the data in the MultiQC reports (beginner - intermediate level)

Introduction

METASPACE is the cloud computing engine for annotating metabolites, lipids, and glycans in imaging mass spectrometry data, and hosts a knowledgebase of over 13.000 public annotated datasets from over 200 labs.

Most METASPACE users access the platform through the web app, which offers core functionalities for uploading, processing, and visualizing results.

However, bioinformaticians looking to integrate METASPACE into their workflows must develop custom scripts to interact with the METASPACE Python client and submit datasets.

Developing nf-core modules will streamline this process, enabling scalable and reproducible integration of METASPACE into existing bioinformatics pipelines.

This will also support METASPACE in-the-loop applications, particularly in spatial multi-omics integration workflows.

Goal

1. Create the following nf-core modules using Cardinal:

   1. Data import (creating MSImagingExperiment object).
   2. Preprocessing (Primarily peak picking) to generate a centroided dataset -> input for METASPACE.

2. Create an API module to submit datasets to METASPACE using METASPACE python client

3. Create a module to convert METASPACE datasets to AnnData and SpatialData objects using METASPACE Converter

4. Create a module to perform enrichment analysis using S2IsoMEr from AnnData object. (I’ll personally work on this module)

5. If time permits, combine the above modules in one pipeline

Let’s face it: we are not exactly a light-traveling company! Gathering everything a workflow needs for offline use results in a daunting packing list: the workflow itself, containerized software, configurations, plugins, Nextflow, Java, and more.

Fortunately, nf-core pipelines download is here to help with the packing. However, this sub-tool is due for some maintenance, refactoring, and code cleanup. As the final step in a long chain of dependencies, it must constantly adapt to the latest pipeline templates while ideally maintaining backward compatibility with older releases.

Navigating this nearly 2,000 lines codebase isn’t easy. But don’t worry — you’ll get a comprehensive introduction from an experienced “mountain” guide to help you scale this mountain of code. And if you’d like, we can even try pair-coding at times.
